Yeah, the comma’s not quite right. To be perfectly *grammatical*, you could say:

I ended up thinking about what to write, which took longer than it probably would’ve taken me to write something worthwhile.

- OR -

I ended up thinking longer about what to write than it probably would’ve taken me to write something worthwhile.

I think the latter is probably the meaning you’re going for.
